Description

Goal

Synthesize the findings from the 4 parallel research tasks into a clean, paper-ready narrative about gene functional enrichment in subtelomeric PHRs.

Context

We ran GO enrichment on 220 genes within non-acrocentric subtelomeric PHR intervals (CHM13). The research tasks investigated 4 functional clusters:

  1. snRNP assembly / spliceosomal genes (8 genes, strongest signal)
  2. Olfactory receptor genes (4 genes, known subtelomeric biology)
  3. miRNA / post-transcriptional gene silencing (4 genes, borderline)
  4. Neuron projection arborization (1 gene, likely noise)

Approach

  1. Read the logs from all 4 research tasks (research-snrnp-assembly, research-olfactory-receptor, research-post-transcriptional, research-neuron-projection)
  2. Synthesize into a coherent 3-5 paragraph narrative covering:
    • The dominant snRNP/splicing signal — what it means, which genes, whether they're functional or pseudogenes
    • The OR gene story — well-known vs novel aspects
    • The miRNA signal — include if robust, caveat if borderline
    • How this compares to Angela's 1Mb GSEA (the narrowing sharpened the picture)
    • How this fits with Andrea's community-level analysis
  3. Write a clean markdown document: phr_gene_enrichment_synthesis.md

Output

  • phr_gene_enrichment_synthesis.md — paper-ready narrative (3-5 paragraphs)
  • Should include a summary table of the key functional clusters with gene names
  • Should end with 2-3 bullet points on implications for the PHR paper

Validation

  • All 4 research task findings are incorporated
  • The narrative is coherent and non-redundant
  • Gene names are included (not just GO terms)
  • Comparison to Angela's 1Mb results is addressed
  • Paper implications are stated
