Description
Goal
Cross-reference the PHR-only GO enrichment with Andrea's per-community gene analysis from section 9 of the subtelomeric analysis report.
Approach
- Read
subtelomeric_analysis_report.mdsection 9 for the per-community gene findings (374 unique genes, OR4F family, DUX4L, MTCO, SHOX, RPL23AP45 etc.) - Check which of Andrea's key genes appear in our PHR-only gene list
- Map our GO terms to the community structure — do certain GO terms correspond to specific Leiden communities?
- Check consistency: our CHM13-only analysis should be a subset of the 233-sample analysis
Output
- A reconciliation summary noting agreements and any discrepancies
- A mapping of key GO terms to communities where relevant
- Recommendations for the paper (which results to present, how to frame the PHR-only vs 1Mb comparison)
Validation
- Summary addresses consistency with Andrea's 374-gene, 15-community findings
- Key genes (OR4F, DUX4L, MTCO, SHOX, RPL23AP45) are checked against our gene list
- Paper framing recommendations are provided
