Goal
Compare the PHR-only GO enrichment results (Step 3) against Angela's 1 Mb window GSEA results.
Approach
- Read Angela's results from
PHR_enrichment_all_results.xlsx(89 significant GSEA terms) andPHR_enrichment_summary.xlsx - Compare top enriched terms between PHR-only ORA and Angela's 1 Mb GSEA
- Specifically check:
- OR gene signal: Should be SHARPER in PHR-only (OR genes are within PHRs)
- Negative enrichments: Histones, keratins, MHC class II should DISAPPEAR (they were artifacts of the wide window)
- Innate immune signal: Check if it persists or was also a neighborhood effect
Output
- A comparison table (CSV or markdown) showing shared vs unique terms
- A brief narrative summary (1-2 paragraphs) of key differences
- Log the key findings
